You asked why root login fails. The log below shows a number of
failures. These include:

The root user login credentials are stored in /etc/passwd and
/etc/shadow. Also, the Linux-PAM authentication stack is stored under
/etc/pam.d/. So, if /etc is messed up, logins will fail.
I don't see any fstab entries for /etc, meaning nothing hides its
content. Can you look at your readonly /etc file system (from your
build artifacts, or inside your install image) to see if the files
mentioned above are present? But please note I am not an fstab expert.
